I have literally only noticed three so far.
1. In Toy Story, the countdown to the next start in Pizza Planet shows the exact time Woody and Buzz will launch a Sida rocket later in the movie.
2. Also in Toy Story, Buzz interacts with the Binford Toolkit. Binford is a fictional franchise from Listen Who’s Banging starring Tim Allen (who voices Buzz in the American original).
3. And the books behind Woody are all the titles of old Pixar shorts.
4. In Toy Story 2, the image at the very beginning shows a star cluster in the shape of the famous Pixar lamp.
5. In Toy Story 3, Buzz batteries are from Buy n Large, a company based in WALL · E.
6. In Toy Story 3, you can still see the seams on Woody’s arm that were used to sew him back on in Toy Story 2.
7. In this shot you can see that Andy has measured the size of his toys and marked them on the door frame.
8. At Above, all Ellie’s things are round or domed, while Carla’s are rectangular and stiff, reflecting their different personalities.
9. Russell releases one side of his shirt collar like Carl did when he was young. This is a clue that they may not be all that different after all.
10. Anton Ego’s face is less skinny and emaciated towards the end of Ratatouille because he has rediscovered his love of food.
11. Earlier in the movie, Ego’s typewriter is shaped like a skull and his office is shaped like a coffin.
12. Colette has a minor burn on her forearm from the hot oven shelves, which is a common injury among cooks.
13. The mime in Ratatouille looks ~ dodgy ~ like Bomb Voyage from The Incredibles

19. In the Land of the Dead there is a poster for The Incredibles (dead version, but still).
20. You may have noticed that the company’s office windows look like skulls, but you may not have noticed that the light bulbs are too.
21. Even the spaces between the buildings are shaped like skulls in the land of the dead.
22. In Finding Nemo, Bruce the shark says, “I never had a father!” Male sharks leave females after mating and do not raise young, so this would be biologically correct.
23. Also in Finding Nemo, the dentist leaves the toilet without washing his hands just before working with the patient’s teeth. Ugh
24. There is a Buzz Lightyear toy on the floor in the dentist’s office.
25. Riley’s fantasy playing cards in Inside Out have faces that look like Riley and her parents.
26. At Monsters, Inc. Boo gives Sulley a Nemo toy, although Finding Nemo was only released two years by PO Monsters, Inc.

33. In Cars 2 there is an advertisement for Insuricare “car life insurance”. Insuricare is the same company that Bob Parr worked for in the early days of The Incredibles.
34. All dogs in Merida – Legend of the Highlands are Scottish Deerhounds, which is the type of dogs people had in Scotland at the time, especially the royal family that went hunting.
35. In Arlo & Spot, Earth’s continents are closer than usual, indicating that Pangea has just divided.
36. Downburst, one of the dead heroes in The Incredibles, seems to be able to fly with “gas blasts” such as farting or belching.
37. This letter from Insuricare on Mr. Huph’s desk is a memo asking employees to pay for their own stationery due to “financial cuts”, although the memo later says Insuricare is making “record profits”.
